When using the "clever shortening", URLs aren't shortened anymore since twitter shortens it anyway. It is looking better in twitter. Additionally the algorithm respects the fact that a shortened t.co URL is always 15 characters long.

They now accept tweets when they are too long due a link?

Then why have you only removed the shortener for the "clever" part and not everywhere ;-) If it is not needed anymore it is not needed anymore :-)
